Under the option setting you can select the "midi output" try changing that to midi mapper, or microsoft GS wavable synth. If this doesnt solve the problem.

Sorry Dan I have just realised that when you switch off the customised file goes back into the Tuning File Folder,so you can keep as many as you want there

From what I can make out, you can load as many customs as you want, but you can only load one at a time. So it is like, you load one, then you can load another
